The invention relates to an inverted siphon system for an estuary. The inverted siphon system comprises a physical filter belt, an inverted siphon system body and a trash blocking dam, the inverted siphon system body comprises a valve well, an inverted siphon pipe and buttresses, and the valve well is arranged in a dead water area formed by the river channel estuary and located at the rear end ofthe physical filter belt and the front end of a sand wall formed by sea sand; the inverted siphon pipe is laid in the sea sand and fixed through the buttresses, and a trash rack is arranged in the valve well; a one-way valve is arranged at the front end of the inverted siphon pipe; the physical filter belt is arranged in a river channel; and the trash blocking dam is arranged between the sand walland a water outlet of the inverted siphon pipe. The inverted siphoning system for the estuary has the beneficial effects that flood seawater is delivered into a sea through the inverted siphon pipe,so that it is guaranteed that backward flowing seawater smoothly flows back into the sea, and the flowability of a water body is guaranteed. By arranging the physical filtering belt and a water retaining dam, the quality of seawater and river water flowing back into the sea is guaranteed, and the quality of the seawater at the estuary is prevented from deteriorating.
