The invention discloses an existing bridge pier column deviation rectifying construction system and a construction method thereof, and relates to the technical field of bridge engineering. The construction system comprises a supporting mechanism, a first adjusting mechanism and a second adjusting mechanism. The supporting mechanisms is arranged at the two sides of a pier column; the bottom of the first adjusting mechanism is connected to the top of the supporting mechanism; the top of the first adjusting mechanism is connected with a cover beam; and the second adjusting mechanism is arranged between the cover beam and the box beam. According to the embodiment of the invention, the supporting mechanism is adopted to support the cover beam, the box beam over the cover beam and part of the pier column under the cover beam, the original part of the pier column and the foundation can be chiseled away, so that the cover beam of the pier is suspended, and the first adjusting mechanism can adjust the vertical offset of the cover beam.
