The method comprises the following steps that 1, isolation piles are constructed between a bridge pile foundation and a tunnel structure; 2, top beams are constructed on the tops of the isolation piles; 3, grouting reinforcement is conducted on the backfill soil area; 4, cover plate construction and back pressure backfilling are conducted; 5, test section tunneling is carried out, and the overall tunneling parameters in the shield side penetrating process are determined; 6, controlling and monitoring the shield side-penetrating tunneling process; and 7, synchronous grouting and secondary reinforcing grouting are conducted in the shield side penetrating tunneling process. By the adoption of the method, the shallow-buried backfill soil area crossing pile foundation construction can be safely and smoothly completed, and obvious influences on the existing pile foundation in a short distance and the surrounding environment of the existing pile foundation are avoided.
