The invention relates to the technical field of ships, in particular to a seawater taking system, a seawater taking method and a ship. The seawater taking system comprises a water taking unit, a laboratory sampling unit and a disinfecting and cleaning unit, a first inlet of a buffer box is connected with a cleaning liquid supply assembly, a second inlet of the buffer box is connected with an outlet of a circulating pipeline of the laboratory sampling unit, and an outlet of the buffer box is connected with an inlet of a transition pipeline. An outlet of the transition pipeline is connected with an outlet of a water intake electric valve of the water intake unit. By means of the design, disinfectant in the buffer box can flow back to the buffer box after sequentially flowing through the water taking pump, the sampling pipeline and the circulating pipeline, pipeline disinfection is achieved, meanwhile, consumption of the disinfectant can be reduced, and cost is reduced; fresh water in the buffer tank sequentially flows through the water taking pump and the sampling pipeline and then is discharged out of the ship board from the liquid discharging pipeline, so that the water taking unit and the sampling pipeline in the laboratory sampling unit can be fully cleaned, and the influence of seawater or disinfectant on the next seawater sampling is avoided.
