The motion compensation type pile gripper comprises a guide rail device, a motion compensation system and a single pile pushing system. The guide rail device comprises a pair of vertical guide rails and a longitudinal guide rail; the pair of vertical guide rails is fixed on the broadside of the pontoon, and each of the pair of vertical guide rails is provided with an electric control vertical sliding block; the two ends of the longitudinal guide rail are connected to the two electric control vertical sliding blocks in a one-to-one correspondence mode. The motion compensation system comprises a ship motion sensor, two ship longitudinal hydraulic oil cylinders, two ship transverse hydraulic oil cylinders and a ship motion compensation controller. The single pile pushing system comprises a pile gripper body, four pushing hydraulic oil cylinders, a single pile perpendicularity measuring device and a pushing hydraulic controller. According to the invention, the motion response of the pontoon under the action of the marine environment load can be compensated, and the perpendicularity of the single pile foundation in the process of being driven into the seabed can be controlled.
