The invention discloses an underwater independent foundation construction method under a complex geological environment, which relates to the technical field of independent foundation construction, and comprises the following steps: vertically sinking a prefabricated open caisson into the bottom of a preset water area, and removing obstacles from the bottom in the prefabricated open caisson to enable the prefabricated open caisson to sink to the upper surface of a target plane layer; and then an underwater concrete layer with the preset thickness is added into the prefabricated open caisson, the prefabricated pile body is placed into the prefabricated open caisson, the bottom end of the prefabricated pile body makes contact with the upper surface of the target plane layer, the upper end of the prefabricated pile body extends to the water surface, and after the underwater concrete layer is solidified to the preset solidification strength, the prefabricated open caisson is separated and detached. According to the method, the problem that underwater independent foundation construction is not easy to carry out in complex geological environments such as a hard riverbed protection bottom or a tunnel containing a river bottom in a traditional method can be solved, and a novel underwater independent foundation construction method is provided, so that a large water surface hoisting construction scheme can be safely and easily implemented.
