The invention discloses an ecological management system and method for water resources. The ecological management system comprises an upper salvage machine and a lower grillage machine, wherein the lower grillage machine is submerged in water; the lower grillage machine comprises a machine shell and a grid set, the machine shell stretches across a river channel, a through cavity is formed in the machine shell in a water flow direction, the grid set is arranged in the through cavity and is fixed on the inner side wall of the machine shell, and water flow penetrates through the grid set to reach a downstream position; and the upper fishing machine is arranged above the lower grillage machine and comprises a machine frame and a rake type fishing belt, the machine frame is fixed on the upper end face of the machine shell through bolts, the upstream face of the machine frame is an inclined face, the rake-type fishing belt is attached to the upstream face and the upper plane of the machine frame and is in a conveyor belt form, and the lower end of the rake-type fishing belt is submerged in water. The ecological management system intercepts pollutants in water, enables biological populations to freely pass through, clears sludge accumulation, oxygenates a river bottom, and activates the self-repairing ability of a river.
