The invention relates to a waterproof structure of an anti-floating anchor rod for a deep foundation pit and a construction method thereof. The waterproof structure comprises a concrete cushion layer, a waterproof layer and a concrete bottom plate which are sequentially arranged on a foundation, an inserting groove is formed in the upper surface of the concrete bottom plate, the inserting groove extends to the upper surface of the foundation, fixing grooves are formed in the concrete cushion layer, the waterproof layer and the groove wall of the inserting groove located in the concrete bottom plate, a plurality of anti-floating anchor rods are inserted into the inserting groove, telescopic inserting rods are arranged on the side walls of the anti-floating anchor rods, the telescopic inserting rods are matched with the fixing grooves in an inserted mode through fixing mechanisms, every two adjacent anti-floating anchor rods in the length direction of the inserting groove are connected through a connecting piece, and concrete mortar is poured between the side walls of the anti-floating anchor rods and the groove wall of the inserting groove. The waterproof structure has the effect that the convenience is improved when a worker fixes the anti-floating anchor rods.
