The invention discloses a waterproof structure of a daylighting roof. The waterproof structure comprises a main keel, an auxiliary keel, a fixing structure, hollow laminated glass and a sealing structure, a plurality of auxiliary keels are fixed to the main keel, the bottom faces of every two adjacent pieces of hollow laminated glass are fixed to the auxiliary keels through fixing structures, and the tops of every two adjacent pieces of hollow laminated glass are connected in a sealed mode through a sealing structure. The sealing structure comprises a connecting base, a first rubber strip, a cover plate, a foam rod and a first locking screw. The connecting base has the advantages that rainwater is prevented from entering the connecting base, rainwater on the hollow laminated glass is prevented from entering the bottom of the connecting base, rainwater on the top of the connecting base is prevented from entering the bottom of the connecting base and leaking into the hollow laminated glass, and the waterproof effect of the connecting position between the two adjacent pieces of hollow laminated glass of the daylighting roof is improved.
