The invention discloses a water stop structure of a deep foundation pit and a construction method of the water stop structure, the water stop structure comprises a water stop pile, two mounting grooves are symmetrically formed in the water stop pile, and a first opening is formed in one side of each mounting groove; the water stop plate is an elastic piece, the water stop plate comprises a baffle part and two mounting parts which are integrally formed, the two mounting parts are arranged on the two sides of the baffle part respectively, the mounting parts can be inserted from one end of the mounting groove, and the baffle part slides through the first opening in one side of the mounting groove; the multiple water stop piles and the multiple water stop plates are connected at intervals and jointly define a closed graph. According to the method, the water stop pile is prefabricated in a factory, the labor hour consumed by casting the water stop pile in situ on site is saved, the water stop plate is an elastic piece, the requirement for the installation position of the water stop pile is not high, and therefore it is not needed to consume too much design time before construction; in addition, due to the fact that the water stop plate is elastic, part of vibration on the construction site can be absorbed, and the influence of vibration on the water stop structure is reduced.
