The invention provides an automatic waterway flushing system, a control method and a pipeline running water flushing device. The automatic waterway flushing system comprises a controller and further comprises a hot water inlet channel and a cold water inlet channel; the communicating channel is arranged between the hot water inlet channel and the cold water inlet channel; a first water inlet of the first control valve is communicated with the hot water inlet channel, and a first water outlet of the first control valve is communicated with the first water outlet channel; a second water inlet of the second control valve is communicated with the cold water inlet channel, and a second water outlet of the second control valve is communicated with the second water outlet channel; the third control valve is arranged on the communication channel so as to control connection and disconnection of the hot water inlet channel and the cold water inlet channel; the controller is in communication connection with the first control valve, the second control valve and the third control valve. When water enters and hot water is discharged, the cold water is introduced into the hot water inlet channel to be mixed and cooled, so that the temperature of water flow passing through the first control valve is reduced, and the service life of the control valve is prolonged.
