The invention relates to a high-efficiency osmotic organosilicon waterproofing agent of a timber and a preparation method thereof. The waterproofing agent is characterized by preparing from: by mass, silicon resin prepolymer 30-40%, mixture of hydroxyl silicone oil and dimethicone 35-40%, organosilicon crosslinking agent 5-10%, long-chain-alkyl silane 5-10%, organosilicon quaternary ammonium salt 1-2%, pH adjusting organic solution 1-2%, auxiliary agent 2-10% and nanofiller 2-5%, wherein the silicon resin prepolymer is a copolymer of propyl and octyl silicon resin. The high-efficiency osmotic organosilicon waterproofing agent of the timber is nontoxic, pollution free and non-corrosive, has low price, and does not change the original appearance of the timber. The waterproofing protection of the timber for a long time can be provided when the waterproofing agent is covered on the surface of the timber.
