The invention discloses a microbial remediation agent with strength simultaneously increased with strength of concrete matrix and a preparation method thereof. The microbial remediation agent is of a core-shell structure comprising a core material and a wall material, the core material is microbial powder, and the wall material is a low-alkalinity inorganic cementing material doped with a strength synergistic increasing component, wherein the strength synergistic increasing component is one or more of fly ash, metakaolin, granulated blast furnace slag and granulated phosphorus slag. The preparation method comprises the following steps: uniformly mixing the strength synergistic increasing component with the low-alkalinity inorganic cementing material to obtain wall material powder; the preparation method comprises the following steps: firstly preparing a microbial powder inner core by adopting a granulator, and then coating the wall material; taking out and maintaining to obtain the microbial remediation agent. According to the microbial remediation agent, the low-alkalinity inorganic cementing material doped with the strength synergistic increasing component serves as the wall material, microorganisms can be kept complete and respond in time in the stirring process with concrete, meanwhile, after the microbial remediation agent is doped with the concrete, the strength of the microbial remediation agent and the strength of the concrete matrix can be increased at the same time, and the strength of the concrete cannot be degraded.
