The invention provides a construction method of a terrain-limited ultra-shallow-buried shield tunnel anti-floating structure system, which comprises the following steps: before a shield tunneling machine reaches an ultra-shallow-buried section, arranging large pipe sheds at intervals on one side of the axis of a shield tunnel along a hillside, and arranging foundation piles at intervals on the other side of the axis of the shield tunnel; a concrete beam is constructed on the pile top of the foundation pile, the concrete beam is formed by connecting a foundation pile top concrete beam and a connecting beam, meanwhile, a large pipe shed end concrete beam is constructed at the end of the large pipe shed, and the concrete beam and the large pipe shed end concrete beam are connected end to end to form a closed beam; concrete slab reinforcing steel bars are bound between the concrete beams and the large pipe shed end concrete beams, then concrete is poured, construction of a concrete cover plate is completed, and the concrete cover plate is located above the shield tunnel; the concrete beam, the concrete cover plate and the concrete beam at the end of the large pipe shed are connected into a whole and form an anti-floating structure system together with the foundation pile and the large pipe shed.
