The invention discloses a deepwater soft foundation composite foundation which comprises a caisson partially sinking below the sea surface and located above the seabed surface; a plurality of caisson bay hollow nodes are reserved in the caisson, are of hollow structures and penetrate through the caisson in the height direction of the caisson; the positions, corresponding to the caisson compartment hollow nodes, of the top of the caisson are each provided with a hoop. A steel pipe pile is coaxially inserted into each caisson compartment hollow node; according to the deep water foundation structure with the pile foundations floating along with the caisson and the construction method, the characteristics of the deep foundation of the pile foundations and the shallow foundation of the caisson are fully utilized, a hectometer water depth cross-sea foundation structure is designed, an efficient construction method with the pile foundations floating along with the caisson is formed, the construction time of a cross-sea bridge under severe sea conditions is shortened, and the construction efficiency is improved. Through initial positioning of the pile foundation, a permanent and temporary structure of foundation structure construction is achieved, and efficient construction of the soft foundation structure with the water depth of 100 meters is achieved.
