The invention discloses a river and lake endogenous pollution in-situ treatment device and a treatment method thereof. The treatment device comprises a treatment agent, a soluble bag and a barrier layer, the treatment agent is contained in the closed soluble bag, the barrier layer covers the soluble bag and the periphery of the soluble bag, and an exhaust structure penetrates through the barrier layer and the soluble bag; the treatment method comprises the following steps: uniformly paving the treatment device on the bottom mud of a river and lake and/or uniformly inserting the treatment device into the bottom mud of the river and lake, blocking the bottom mud by the barrier layer, gradually decomposing the soluble bag, enabling the treatment agent to be in contact with the bottom mud and to react, and exhausting generated gas through the exhaust structure. The bottom mud can be blocked, so that harmful gas, ammonia nitrogen, total phosphorus, heavy metal, persistent organic pollutants and the like released by the bottom mud of the river and lake are prevented from migrating to overlying water, the soluble bag and the treatment agent are matched, the bottom mud is continuously treated for a long time, benign improvement of the water quality of a water body is promoted, and later maintenance is simple.
