The invention belongs to the technical field of river channel ecological management, and particularly relates to a river channel endogenous management method which comprises the following steps: when H1 is greater than or equal to H2, dredging polluted bottom mud by adopting an ectopic environment-friendly dredging mode, and dredging bottom mud of a normal layer by adopting a common dredging mode; when H1 is larger than or equal to H2-N and smaller than H2, dredging the polluted bottom mud in an ectopic environment-friendly dredging mode, and after dredging to the designed bottom elevation H1 of the polluted bottom mud, backfilling to the designed bottom elevation H2 of ecological restoration by adopting a backfilling material; and when H1 is smaller than H2-N, dredging the polluted bottom mud by adopting an ectopic environment-friendly dredging mode, after dredging to the ecological restoration bottom elevation H2-N, backfilling by adopting a backfilling material with the thickness of 0.2-0.3 m, and paving natural gravels on the backfilling material to the ecological restoration design bottom elevation H2. The invention provides a river channel endogenous treatment method adopting different treatment principles according to different pollution depths.
