The embodiments of the invention provide a roof deformation joint waterproof structure and a construction method. The roof deformation joint waterproof structure comprises two side roofs and a roof deformation joint between the two side roofs; a middle-buried rubber water stop belt is poured in the middle of the roof deformation joint and between the two side roofs; the roof deformation joint is internally filled with polyethylene foaming joint filling plates located above and below the middle-buried rubber water stop belt; an upper port of the roof deformation joint is covered with an externally-attached type water stop belt; the externally-attached type water stop belt and the top faces of the two side roofs are covered with coiled material isolation layers; rubber strips are arranged at the positions, located above the roof deformation joint, of the coiled material isolation layers; coiled material waterproof additional layers cover the coiled material isolation layers; concrete protection layers are poured on the coiled material waterproof additional layers; a groove is reserved in the position, opposite to the roof deformation joint, of each concrete protection layer; and each groove is filled with sealant. According to the scheme provided by the embodiment of the invention, the problems that simultaneous and synchronous construction of the externally-attached type water stop belt and the sealant is difficult, working procedures influence one another, and the overall quality is difficult to control are solved.
