The invention discloses a separated ecological conservation system for small watershed river channels and ponds, which comprises separated conservation ponds and a natural conservation pond, wherein the separated conservation ponds are arranged on the two sides of the natural conservation pond at intervals, river channel water is introduced through an ecological retaining dam arranged in a main river channel, the river channel water treated in the separated conservation pond returns to the main river channel, and enters the next separated conservation pond, and the operation is circulated, so that the ecological improvement of the river channel water can be carried out. According to the invention, the separated conservation pond and the main river channel sectional conservation pond are established in a river-pond separation mode, steady-state and dynamic combined operation of the conservation ponds is achieved, damage of flood disasters to facilities is effectively avoided, pollutants such as nitrogen and phosphorus in a water body are reduced to the maximum extent in an economic and ecological mode through the multi-type and flexible design of the conservation ponds, and the long-acting treatment of the river channel is realized.
