The invention relates to the technical field of coatings, in particular to water-resistant gypsum-based putty and a preparation method thereof. The waterproof mortar comprises the following components in parts by weight: 60-80 parts of desulfurized gypsum, 4-10 parts of white cement, 5-10 parts of aluminate cement, 5-10 parts of fly ash floating beads, 3-10 parts of heavy calcium powder, 3-10 parts of talcum powder, 0.5-2 parts of nano silicon dioxide powder, 0.5-2 parts of a rosin emulsified dry powder waterproof agent, 0.03-0.07 part of a polycarboxylate superplasticizer, 0.3-0.7 part of a retarder, 0.03-0.07 part of polypropylene fibers and 0.2-0.5 part of a mildew preventive. Due to the use of the organic-inorganic composite waterproof agent, the organic waterproof agent changes the internal structure of the gypsum, so that a hydrophobic membrane is generated in the crystal of the gypsum, the water absorption rate of the gypsum is reduced, inorganic mineral materials are combined, the porosity is reduced, the density of the gypsum is increased, the crystal type of the gypsum is adjusted, the gypsum has hydraulicity, and the water absorption rate of the gypsum is reduced; the strength of the gypsum is improved.
