The invention relates to an isolation facility of a roof covering layer, solves the problem of water accumulation caused by blockage of a roof drainage opening, and discloses a building roof waterproof structure which comprises a roof and a parapet wall arranged on the peripheral side of the roof, the parapet wall is provided with a first drainage opening and a second drainage opening, the first drainage opening is formed in the roof, and the second drainage opening is formed in the periphery of the roof. The second water outlet is arranged below the first water outlet, a water flowing channel is embedded in the roof and communicated with the second water outlet, a plurality of water guide holes are formed in the roof and communicated with the water flowing channel, lifting water plugging blocks are arranged on the water guide holes, and the lifting water plugging blocks are connected with the water flowing channel. The lifting water plugging block has a water closing state and a water passing state, and when the lifting water plugging block is in the water closing state, the lifting water plugging block closes the water guide hole; and in the water passing state, the lifting water plugging block opens the water guide hole, and the switching of the lifting water plugging block between the water closing state and the water passing state is controlled by the change of the water level. A large amount of accumulated water on the roof can be avoided.
