The invention discloses an ecological flow control system of a hydropower station, and belongs to the technical field of hydraulic and hydropower engineering. The ecological flow control system of the hydropower station comprises a main diversion tunnel, an ecological diversion tunnel and a pressure steel tube. The ecological diversion tunnel is diverged from the main diversion tunnel, the ecological diversion tunnel is connected with one end of the pressure steel tube, and an ecological flow generator set is arranged at the other end of the pressure steel tube. According to the technical scheme, ecological flow is led to the ecological flow generator set to conduct electricity generation and aerial drainage via the pressure steel tube through the ecological diversion tunnel, the system and a hydropower engineering body are arranged independently, the scale is small, construction interference is small, water power resources of the ecological flow are utilized reasonably, the hydropower engineering can be made to meet the requirement for environmental protection, the ecological flow can be drained, and thus the adverse impact on the living environment of creatures such as fishes on the water reduced segment by water storage of the hydropower station can be lowered.
