The method comprises the following steps of a, investigating a to-be-dredged river channel, and segmenting the to-be-dredged river channel; b, building a temporary cofferdam for a to-be-dredged river channel section according to the condition of the to-be-dredged river channel section; only building a temporary cofferdam for half of the to-be-dredged river channel section, and dredging a riverbed in the temporary cofferdam; after the river channel in the temporary cofferdam is dredged, removing the temporary cofferdam, then building a temporary cofferdam for the other half of the river channel section, and dredging a riverbed in the temporary cofferdam; c, repeating step b on a downstream river channel; d, precipitating and flocculating cleaned muddy water to obtain sludge; e, purifying and dehydrating the sludge, and conducting backfilling on the purified and dehydrated sludge. The method has the advantages that the influence of dredging construction on rivers is small, and water level changes of the upstream river and the downstream river are not large.
