The invention provides an overwater high-strength batholith construction method under a complex geological environment, which comprises the following steps: construction of strong weathering and a covering layer: excavating by using a backhoe dredger and a deck barge, and transporting dredged objects through a mud barge and an earthwork vehicle; the mid-weathered rock is drilled through a drilling machine, the drilled mid-weathered rock is crushed through a gun machine, and then the crushed mid-weathered rock is excavated out through a backhoe dredger; by means of the method, it can be guaranteed that construction of the foundation trench containing the moderately-intense weathered rock is consistent with construction of the harbor basin area, and therefore construction continuity and efficiency are improved. Meanwhile, challenges of different rock characteristics can be coped with by flexibly adjusting equipment and optimizing the construction process, and smooth proceeding of a project is ensured.
