The invention discloses a ship lock chamber prestress water stop structure which comprises prestress steel strands buried in two adjacent lock chamber structural sections and a water stop material filled in a structural seam between the two adjacent lock chamber structural sections. The prestressed steel strand is used for applying a pretensioning force effect for reducing the width of the structural joint to the two adjacent lock chamber structural sections, so that sealing pressure is applied to the water stop material. The invention further provides a construction method of the ship lock chamber prestress water stop structure. According to the ship lock chamber prestress water stop structure and the construction method thereof, the technical purpose of improving the water stop effect of the water stop structure can be achieved, the adjacent lock chamber structure sections can adapt to differential settlement of geological conditions more easily, and failure and damage of the water stop structure are avoided.
